Il gioco si svolge nel mondo di Gamindustri. Questo mondo è diviso in quattro diverse regioni (Planeptune, Leanbox, Lastation e Lowee) che sono a loro volta protetti da quattro dee. Il giocatore controlla Neptune, una dea che deve difendere il mondo dagli attacchi della mavagia dea Arfoire. Per poterlo fare, Neptune deve cercare Histoire, il libro che contiene i segreti del mondo
